Does anyone know the difference between Mopheus and Emule, or are they the same?

But I thought that one uses searches from other file sharing networks? Meaning that download availability would be better?

Basically Morpheus uses the Gnutella file sharing network and eMule uses the eDonkey/Overnet network
The one that you are thinking of that takes advantage of multiple setups is WinMX if I remember correctly At this moment though Im more about Kazaa Lite Resurrection and Bittorrent Both of them are great file sharing networks

Emule/Bittorrent are best for bigger files eg movies, wouldn't use Kazaa at all, too much cr@p!
