like, how do you do the 3d animation for them, or how do you edit footage you already have and export it as a movie file?

I highly recommend 3ds max 6, I use it myself. (There's an offer right now, if you buy 3ds max 6 then when version 7 comes out, you get the upgrade for free).
3ds max 6 is capable of rendering animations with models that you can make yourself. The modelling can be easy or hard, depending on the modelling method you use and the model's complexity. However, animations are quite easy to make after you learn the interface. You simply move the pieces to your desired locations, and save the time frame. It will animate to that locations automatically when you play the animation. Quite fun.

By the way, you can also import many types of 3d models into 3ds max 6 if you have trouble modelling or do not want to make your own.
