Does the game uses the files in AppData (saves, cfg's) during the game or does he loads them?
So should i put them in fast part of the disc (C) or in slow part (E) or with games (D) cause i'm gonna put my folder with documents (where appdata is in to my E) |

appdata (users/*name*/appdata) should remain on the C drive... don't move this.
only move the stuff that isn't hidden... Typically i leave the favorites on the C drive because ... sub 1kb shortcuts aren't going to kill anything. As for the saved game data that MAY be saved to the documents folders... lets take Mass effect or Dragon age for a good example.... leaving them in the Documents which may be located on the E DRIVE.... won't hurt anything.. typically the saved game data is relatively small and isn't something you need speed to load it.... as it uses is a referrence point and loads them, then proceeds to load the remainder of the information from the game data... BTW when i ment by "there is really no cons to do it" is that there isn't any downside at all to partitioning your drive into 3 or more.
