file and transfer wizard

I was using a sata hdd, and it got infected with a virus. I put in my my bak up hdd to boot with. (ide). can I do a file transfer from my sata hdd that was infected to my present hdd w/o losing anything. I mean will it just update the current drive back to where i was before i got infected. then go back and reformat my sata and use it again. Sorry ahead of time I know this sounds a little weired and crazy..Thanks ...
